Simulation Viewer

The simulation viewer can be used to preview simulation datasets that can then be further studied using either OpenCOR or the o²S²PARC platform.

SPARC currently supports two different types of Simulation datasets:

  • CellML-based simulation datasets, which rely on a computational model being encoded in the CellML format (and stored on the Physiome Model Repository); and
  • o²S²PARC-based simulation datasets, which rely on an o²S²PARC study, i.e. a set of existing and/or novel computational models connected together.

The simulation viewer can be used to preview all CellML-based simulation datasets and some o²S²PARC-based simulation datasets. It consists of a list of parameters that are used to customize the simulation. Upon running the simulation (on o²S²PARC), its most relevant results are retrieved and plotted.

CellML-based simulations are run using o²S²PARC's OpenCOR plugin while o²S²PARC-based simulations are run using the various tools used in their corresponding study.

There are two ways to access the simulation viewer: via the Find Data tab and via the Maps tab.

Access the simulation viewer via the Data & Models tab

From the SPARC homepage:

  1. Click on the Data & Models tab (this will open the page below);
  2. Click on the Computational Models button; and
  3. Click on the Fabbri-based composite SAN model dataset (it contains a CellML-based simulation).

Select the Fabbri-based composite SAN model dataset, this will open the dataset a in new page (see below):

  1. Click on the View Simulation button.

Clicking on the View Simulation button will open a final page with the simulation viewer on it (see below):

  1. Customize the simulation parameters (here, the Spike frequency, the Spike number, and the Spike amplitude);
  2. Run the simulation by clicking on the Run Simulation button (the most relevant results get shown in the plot areas to the right of the viewer); and
  3. Zoom in/out the different plot areas.

Access the simulation viewer via the SPARC Apps tab

From the SPARC homepage:

  1. Click on the SPARC Apps tab (this will open the page below);
  2. Click on the View AC Map button from the Anatomical Connectivity (this will open the Maps page).

From the Maps page:

  1. Click on the button to expand the sidebar;
  2. Search for a dataset using the Search field (here, we use fabbri as a search term) and click on the Search button (this will list all the datasets that match your search term(s));
  3. Click on the right arrow button until you see the simulation data type or ask for only simulation data types to be shown; and
  4. Click on the View Simulation button.

Clicking on the View Simulation button will open the simulation viewer and offer the same interface as above:
